Why have MLS teams struggled against USL teams?

In this year’s US Open Cup’s 3rd round (the round in which MLS teams enter that tournament), half of the MLS teams were defeated. Last year, Toronto FC failed to qualify for the CONCACAF Champions League even though they only needed to beat 2 USL teams in a tournament. This year, they qualified for the Champions League, but lost to Puerto Rico of USL in the Preliminary Round. New York also had an early exit from the Champions League this year, as they lost to a team from Trinidad. DC United only barely escaped the Preliminary Round by winning a penalty shootout.

While it is reasonable to expect that MLS teams would struggle against Mexican league teams, why have they been unable to compete with the supposed “minor league” teams of the USL?

How can anybody be expected to take the MLS seriously when they perform so ineptly in international competition? How can a country ranked #12 in the world in the latest FIFA rankings have such a joke of a domestic soccer league?
